Parents not performing well

I have a problem with a pair that on the 1st clutch did really good with the babies until they were 2weeks old appox. then the cock started driving the hen again and abandoned the babies, with my work schedule the babies did not make it. They are on there 2nd nest and they are getting close to the same age where they abandoned the earlier clutch. Please advise how I can avoid this? They are in an open loft that is 12' x 28'.
